Default breaking in my rebuid engine.

i'm doing a N/A a6 sohc rebuild w/p29 and cbr600rr. my question is:
1) should i drive my car first breaking in my motor w/highway miles, a cai and my z6 im w/gsr tb (i was going to drive from ny to ga and back) then put on my itb's
2) or just slap my itb tune then break in the hard way?(also do the same as in driving miles)
