Cracking/Popping noise when braking, downshifting.
I recently replaced the axles and 1 lower and 1 upper balljoint on my Civic (auto, replaced the balljoints on different sides). There is no longer any noise when turning/accelerating, as is associated with worn axles. The car handles much better and the steering is nice and tight. However, I now have a new "mystery noise." When I'm rolling to a stop there is a series of "cracking" sounds, and when I just start applying the brakes there is one "pop"/"crack", the same sound occurs when I shift into "2" to brake with the engine. Any ideas on what this could be? I think it's brake related, but after hearing the sound when braking with the engine (the weight shifts a lot when it jumps to a lower gear), I suspect one of the other balljoints that I decided not to replace, or maybe I incorrectly installed one of the new ones. Any suggestions as to what it could be?
EDIT: Please note, it sounds nothing like bad axles, very different sounds, "scratchier." Can't really describe it, but definitely not the same as what the old axles sounded like when they were popping.

check the balljoints, and who knows.... maybe a rear trans mount??? or a control arm bushing.. just take a good overall look at the suspension and go from there.

I agree, closely look at all motor mounts and trans mount(s) sounds like its mount related...being when it makes the noise when there is significant torque applied....

When I started the car today, the clunk occured when I shifted from "P" to "R," so it does indeed seem to have something to do with a transmission mount. But what's strange is that the popping sound also occurs when I'm braking. 5 or so pops in rapid succession when I am slowing to a stop (the last 10mph-0mph or so).
