Tranny Noise!
makes noise disengaged, and when I press on the clutch, it stops, but could hear it slightly when in 5th gear, I may pull the tranny, and inspect the tranny. It is very obvious pulling in first gear, loud vibrant RRRRrrrrrrrrr sounds awful. My wife babied this car!
That sounds like the input shaft bearing on the transmission itself. The transaxle will need to be pulled from the car, and the bearing needs to be replaced.
Here is a little reading material for you on manual trans issues on the 7th Gen Civic (EM2)...

i am actually fixing that problem right now. Its the pilot bearings for the trans shaft. theyre busted and letting the shaft wobble and make a weird almost grinding noise. Tour best bet is to replace the tranny, recommended one from a junkyard cuz it'll cost an arm and a leg to get it fixed at a trans shop. But fix it soon cuz it can throw ur shaft into the gears before too long
