Throwout bearing or input shaft?

Alright, well I got my new EG. The clutch was shot so I slapped the Exedy in it. I was going to replace the throwout bearing while I was at it, but it "appeared" good and no one had it in stock except Honda and they wanted $53 for it, and I was leaving for college for 2 weeks i a few hours. I got it all back together and at idle it rattles. I bled the clutch and there was some air in it, got that out and the pedal felt pretty good. Clutch grabs real nice now also. After I bled the clutch and took it for a little 5mile drive it didn't rattle at idle anymore.
I come back from college today and take it for a little spin. There could still be air in the clutch or maybe a bad slave? But the pedal is deffinatly softer. Its not super soft, but the clutch grabs right at the bottom, and there is alot of "sponge" feel to it again up top. On startup it rattles pretty decent at idle, but gets a little quieter as the clutch warms up. But the sound is still very audible. When you push the pedal in the rattle stops right away. Upon my little adventure today the same route it rattled in 1st and 2nd gear at certain rpm. It also tended to "whine" when decelerating in 2nd gear.
Now Im thinking besides the clutch going soft (im going to bleed it again) that the input shaft bearing is bad...is that correct?

just curious, if the throw out bearing was bad...how would you tell from the sounds? Would it rattle all the time?

you would hear a similar noise as the isb makes but you would hear it only when the clutch pedal is pressed

vehicle stopped, engine running, trans in neutral, foot off of clutch and you still hear noise, bad ISB.
clutch pedal depressed, consistantly making noise = bad throwout bearing.

andrew, his description is EXACTLY the same as my problem after the tranny build, and for sure the ISB wasnt changed, and the TOB was, so you telling me that the ISB was bad in mine after the gearswap but not before???
i dont think there is any particular way to tell for sure, but usually a squeeking type noise while decelerating is TOB, almost 100% of the time.
also, dry contact points on the CLUTCH fork and TOB can cause the same noise as the vibrations moving the points across each other make the "squeek", just a thought before you go tearing apart the trans.
