What changed with my brake configuration? Caliper Hitting wheel now...(94 Civic DX)

I purchased a 94 Civic DX 4-door the other day from a friend, with intentions of just fixing all the little issues and DD'ing it through winter.
Upon firing it up, i noted it was only on at the most, 3 cylidners. The CEL was on, and the car wouldnt rev past 3500 rpms. After it idled down, the major surging began. I limped it around the block (figuring the CEL and other issues were minor fixes) to see if nothing major was wrong. All seemed ok but the car felt it needed brakes as well.
Fast foreward to yesterday
So far I have fixed the CEL (the MAP and TPS were unhooked) and that took care of the 3500rpm rev limit. I also noticed 2 metal clips were missing on the injector plugs. I sourced two of those and that fixed my 'firing on 3 cylinders' issue. Also put new plugs, wires, oil, etc in to it.
I go and get 4 new rotors and pads (DX has rear discs) and start up front. I get the assemblies apart and one of the pads literally separates. Looks like they havent been replaced in years. Anyways, I get it all back together and start zipping the pass side wheel on and I notice the caliper is no longer clearing the wheel. I tried to manualy turn the wheel just to see if my eyes were playing tricks on me, and its pretty much locked up. There is no way the wheel is going to turn this way, so I start thinking maybe I got the wrong rotors. I put the old rotors back on and i'm still having the same problem.
What could have changed by just swapping out rotors/pads to push the caliper (facing outward) to move enough to contact the wheel. The drivers side has about 1/8" clearance (still close, I know) but its no where near what the passenger side is. Could it be one of the shims or what?
