I did my 5 speed conversion this past weekend and to say the least it was not all that hard. It was my first time dropping a front wheel tranny and even my first time changing front wheel drive axles. I had done alot of research from many threads on here and many of them were good while all them varied facts from fictions. Here ill expalin explain exactly what is needed to do this converion on a 92-95 civic with d series motor and tranny.
My Car 1994 Civic Ex
Motor D16Z6
Transmission: You need a 5 speed transmission obviously. All d series transmissions are the interchangeable. Any civic SOHC transmission made from 1992-2000 will work on your d series motor. I got a ex transmission for the short gear ratios.
97 Civic Ex Transmission

Clutch Master Cylinder and resovoir: You can use any master cyliner from any 92-00 civic or 94-01 integra it will work just fine. I used one from a 95 civic.
Clutch Master Cylinder

Clutch Slave Cylinder: You can use any slave cylinder from any 92-00 civic or 94-01 integra it will work just fine. I used an aftermarket one cause my tranny didnt come with one.
Clutch Slave Cyliner

Clutch Hard Lines: They should come with your clutch master cylinder but you can use any clutch or brake line long enough and in pretty good shape from a 92-00 civic or 94-01 integra. I used new aftermarket lines cause they were dirt cheap and look good. Although they dont look like it they are high pressure line
Clutch Line

Mounts: Okay depending on what transmission your using you will need different mounts and brackets. First of ill say no mater what transmission your using you can use your rear automatic transmission braket and mount it will work on 92-95 civic trannys and 96-00 civic trannys. Now if your gonna use a 92-95 tranny you can use your auto front lower tranny mount and braket the mount holes line up and everything fits perfect. Now if your using a 96-00 tranny like me your gonna need the front lower bracket from a 96-00 civic tranny because these trannys have 3 mounting holes while the 92-95 have only 2. All the front lower mounts from 92-00 are the same for sohc transmissions. Now no matter what year transmisson your using 92-95 0r 96-00 your gonna need an aftermarket Hasport or generic auto to manual top tranny mount. I wont talk about cuting and rewelding because this is way more time consuming and costly than just buying the after market mount. Its only worth it to cut and reweld if thats your profession or you know someone who will do it dirt cheap.

Flywheel- You will need a flywheel. All d series flywheels are the same use a 92-00 civic SOHC flywheel. Im using a 7.5 pound flywheel and i love it. I bought this new
Flywheel

Clutch Pressure Plate Throw Out Bearing And Realease Bearing- You will need a clutch and pressure plate. All d series clutches and pressure plates are the same use a 92-00 civic SOHC clutch and pressure plate. The clutch and pressure plate you get comes with a throw out bearing and release bearing. Fitment is the same as performance wise and useability will differ pick a clutch and pressure plate thats good for you. Im using an exedy stage 1 clutch and pressure plate.

Clutch Disk

5 speed Starter: You will need a 5 speed starter any SOHC 92-00 5 speed starter will work on any SOHC 5 speed transmission 92-00. Im using a 97 civic starter.
97 Civic 5 Speed Starter

Axles: There has been alot of hear say about this but i used my existing auto ones and they are working just fine for me. Ive done 3 nice burnouts and havent had any problems yet. No tranny fluid is leaking no grinds or clicks. Ill tell you to use your auto axles but if you wanna use 5 speed axles be my guess im just telling you what i used.
Shift Linkage: You can use any D series shift linkage 92-00 civic it will work just fine. I bought mine for a 92-95 civic and i am using it with a 96-00 tranny and it works great.
94 Civic Shift Linkage

Shifter: Use any 92-00 civic shifter it will work just fine.
95 Civic Shifter
Shifter Console with Shift Boot and Shift ****: You can use your auto one cause a shift boot mounts directly to the botom of it (go figure). I used one from a 92-95 civic 5 speed because i didnt know until after. I purchased a type r shift **** for the hell of it but any civic shift **** from 88-00 will work.

Type R Shift **** Replica

5 Speed Pedals: Once angain alot of hear say. You will definitely need a a clutch pedal from a 92-95 civic or 94-00 integra 96-00 civic clutch pedal wont mount properly. Now depending on what you wanna do you can use your existing gas pedal if you can break the spot welds off the brake pedal and seperate them. You can cut your existing brake pedal or leave it and have them sit close as hell. If your gonna use an entirely new 5 speed clutch pedal assembly like me your gonna need a new throttle cable cause the auto one wont work unless you wanna rig some ghetto stuff up. Also if you wanna try to retain cruise control i suggest using pedals out of a car that has cruise control. I used pedals from a 92 civic dx and im out of luck because the gas pedal does not have a mounting hole for my cruise control cable so ill have to rig something ghetto up whenever i try to make my cruise control work again.

Manual Computer ECU: Im using a chipped p28 but a manual virgin on will work also. You can use your auto one for the time being but you will throw a code and your car will idel funny
Bolts: While alot of the 10mm and 12mm bolts you will need you can just taske off your auto tranny lie id did you will need (1) 14 mm starter bolt that is long as hell. You get it off of any 5 speed transmission. You will need (6) 5 speed flywheel bolts because the auto ones are dumb short. Dont even thin about usinmg them unless you wanna mess up your car big time. You will need pressure plate bolts (8) of them. You will need a shift pin (bitch pin) and clip to connect the shift linkage to the tranny.

Tid Bits Of Information: You Need to use your existing brake light switch because your auto plug wont work with the 5 speed brake light switch
Auto brake light switch and connector compared to 5 speed switch

You will need wire to wire the reverse lights and for the car to start to start when the clutch is pressed

You will a small sheet of metal to cover the holes from your auto shifter.

Transmission Fluid: I used genusine honda fluid because the tranny i got was used with 65,000 miles on it and no problems at all. Honda fluid is great the additives they use are best i have seen and the fluid is worth the 14 dollars for the 3 quarts to fill the tranny. I sware i used this fluid on my last Gsr tranny with a horrible grind in 4th gear and this fluid cleared the grind right up i sware.
You can do this conversion without air tools but i had air tools and its much easier.
Tools needed 10-19 mm deep sockets, 32mm socket, Extentions
Breaker bar, Hammer, Ratchet wrenches, Ratchets, Electrical tape, Wire, Butt Connectors, Drill

Heres the swap i dont have the paitence to sit and write a How-To right now but maybe later

I think u worded the beginning wrong. I think u meant that all d-series trannies are interchangable, not that they are all the same because they are not. EX trannies have a shorter gear ratio, better for acceleration. DX, CX, HX, etc have different gear ratios as well. Nice write up though, good DIY

Heres some good tranny gear ratio information i found
Mista Bone's Tranny Page
92 to 95 Civic's
Basic Info
You can tell a DX/CX/VX tranny from a EX/Si by numbers cast into the housing. Just above the filler plug is a set of numbers.
P20/A000 is for DX/CX/VX
P20/B000 is for EX/Si
Other than that, tranny must be split apart to know for sure which one you have.
Available Stock Ratios
EX/Si
1st-----3.250
2nd-----1.900
3rd-----1.250
4th-----0.909
5th-----0.750 for Si HB and Del sol Si
or------0.702 for 2 dr or 4 dr sedan
Final Drive---4.250
DX/LX
1st-----3.250
2nd-----1.762
3rd-----1.172
4th-----0.909
5th-----0.702
Final Drive---4.058
CX /VX
1st-----3.250
2nd-----1.761
3rd-----1.066
4th-----0.853
5th-----0.702
Final Drive---3.250
Internal Differences
There are some minor differences, mainly with the bearings inside the trannys. The diff bearings, countershaft bearings, and input shaft bearings are different between the DX/CX/VX casings and the EX/Si casings. If you are putting a EX/Si gearset into a DX/CX/VX casing, you have to use the second countershaft bearing and the differential of the case you are swapping into.
NOTE The bolts for the ring gear are lefthanded thread.
Weak Points
The major weak points are the shifter forks and the diff. gears. The shifter forks are made out of cast aluminum. They are prone to rapid wear, so be cafeful when downsshifting into first gear, esp. when racing. DO NOT force it into first gear. The fork will break! Another weak point is the gears inside the differential. They are cast steel and prone to failure. If a HD clutch or slicks are used, the diff. will fail sooner or later. The best thing is to install a quality LSD (Limited Slip Differential) as I've broke two trannys from this. Beware of the Phantom Grip LSD as it uses stock gears. It might be OK for autoxing, but AVOID it for drag racing.
5th gears
You can swap any of the 5th gearsets for cruising at a higher/lower rpm. This is a simple swap, once your inside the tranny. The 0.771 from the 4g Civic/CRX L3 trannys fit perfectly and is a nice swap to a DX/EX/Si 0.702 5th. Make sure you keep the gearsets with each other. It is very easy to get the 27 tooth gears mixed up. They are very close in size, but will not interchange. You have the following choices.
0.878---??/??---CRX ZC JDM
0.771---35/27---Civic/CRX 88-91 DX/Si
0.750---36/27
0.702---37/26
0.694---36/25---Civic/CRX 88-91 HF
The mysterious VX 5th of 0.673 was a misprint in the 1994 Honda Service Manual. It was the 4th gear ratio of the automatic tranny. It is best to use either the 0.771 or 0.750 with stock or lightly modified engines. You can get by with the 0.702 but mileage will be about the same.
RPM vs. MPH of various 5th gears

Multiply RPM's by 1.135 if using 20" slicks
Multiply RPM's by 1.032 if using 22" slicks
RPM shift tables
These tables will tell you how much your rpm's will drop when shifting. These numbers are for a steady speed shift. If you are accelerating they will be slightly higher due to clutch slippage and continued acceleration. Hybrid trannys also included. MPH numbers are for stock size tires, 22.7" overall diameter. MPH numbers for 5th gear are assuming enough power to overcome wind drag.
How to use these tables...If you shift at 6800 rpm using the DX tranny as an example, your rpm will fall to 3685 in 2nd, 4526 in 3rd, on so on.
DX
1st----3.250---0000/6800---34.8mph
2nd---1.761---3685/6800---64.3mph

2nd---1.900---4209/7200---60.2mph
3rd----1.346---5101/7200---85.0mph
4th----1.033---5526/7200---110.7mph
5th----0.750---5228/7200---152.5mph
For 92-95 trannys it is best to use the HF/STD 3rd gear of 1.033 for 4th gear.
If you use the ZC 4th gear it will require grinding to fit the synchro hub.

I used pedals from a 92 civic dx and im out of luck because the gas pedal does not have a mounting hole for my cruise control cable so ill have to rig something ghetto up whenever i try to make my cruise control work again.

You need to go back and edit this.
Breaking the spot welds is pointless. All you have to do is unbolt the brake pedal and replace it with the 5spd brake pedal. This way you can have the smaller pedal, and retain the auto gas pedal/throttle cable. From there you just bolt the clutch pedal up to the MC next to those and your good to go.
Mentioning that they can leave the pedal stock width is a bad idea, you might get some idiot in here blaming you for them wrecking their car by mashing the brakes and gas at the same time while flying down the interstate. (not that it really matters, just a thought.)

Now if your using a 96-00 tranny like me your gonna need the front lower bracket from a 96-00 civic tranny because these trannys have 3 mounting holes while the 92-95 have only 2. All the front lower mounts from 92-00 are the same for sohc transmissions. </TD></TR></TABLE>
Another problem.
The 92-95 AUTO transmissions all have the two bolt front lower mount. The 92-00 MANUAL transmissions ALL have the 3 bolt front lower mount. I know this for certain, and I think after looking a little more you will see.
