Default em stud pulled out with nut(no pun intended)

I asked this as a 2nd q in this thread

but did not put it in the heading
so here it is

I am replacing my em gasket
when I removed the nuts one of the nuts came with the stud threading out of the head instead of the nut threading off the stud
should I just thread the stud back in and torque it like I am torqueing the nuts on the studs that are set

or........

just torque the nut with the stud attached as you would if they were seperate. The old gasket was probably made of graphit. Scrape all material off completely then use acetone to prep surafce. Acetone very good at removing oil,etc. you can also remove nut from stud by holding stud with vise grips by the none threaded part of shaft, and then remove nut.
