Default Experience with going to dealer for transmission problems under warranty

I've got a 2004 rsx type s and I'm thinking about bringing my car into the dealer for some work. Our cars are notorious for the 2nd gear grind due to the bad synchro. I've got roughly 35k miles on my car now. The grinding doesn't occur all the time but occasionally. I have a couple mods on my car. intake, race header, exhaust. It would throw a CEL once in a while.

My problem is when I would shift from 1st to 2nd it would grind sometimes. and the shift hammer has knocked a little dent in my intake tube. I was thinking the dealer would give me **** for that but it would only hit the tube on 1st 3rd and 5th gears. So I don't think it has anything to do with the 2nd gear grind.

So my real question is do you guys think the dealer would work on my car? or will they give me **** about my mods and not work on it? Also how much would I look at to be paying if they don't cover it under warranty for replacing my 2nd gear synchro?

Any help is appreciated.
