Default power window and lock problems

My inlaws have a 1998 Honda Accord. A paint job was just completed at a local body shop. Now the passenger side power windows don't work from the master switch, but work from the individual switches. The power locks do not work from any switch or the keyless entry. The keyless remote will not activate the power locks, but will arm the system. Did the body shop forget to connect a ground or power wire to the ain switch or what could have been disturbed in the wiring harness to cause this problem. They also let the battery run down to the point where the vehicle would not start. If any electrical experts can point me in the right direction, it would greatly appreciated.

Today, a friend inquired to Honda service. Apparently, there is a re-learn process for the factory security system. You need to place the intermittent wipers in the middle of the range with the key off, then turn the key on and the security system will re-learn an allow the locks and passenger windows to work.
