Engine dies when clutch is out, runs when clutch is in? HELP!!!!!

MY ORIGANALL POST...
I have a 96 Accord with a 4cyl NON V Tech, I changed out my clutch at which time I pulled the flywheel to have it checked, after reassembly the car ran and drove fine except for a vibration between 1K and 3K RPM this continued until it finally started tripping the crank sensor so I have pulled the transmission again, now I need to align the flywheel correctly since I did not mark it like I was supposed to the first time but am now clueless as to figure out the correct position. The flywheel has a single white dot at one point, then two white dots with a single pink dot in the center which are directly across the flywheel from the single dot, are these there for factory alignment? If so how do I use them?

CURRENTLY.
There is a dowel in the flywheel so I could not align it incorrectly so I am back to square one.
What will cause this 4Cyl to die when the clutch is out?
It started one morning at about a mile to a mile and a half from the house while traveling down the interstate, the engine just died so I pushed the clutch in and coasted to the side of the road where I discovered the car was running, so I gave it some gas and slowly let out the clutch, it died I pushed the clutch in it was running so I went back and forth and finally it kept running, the next morning it did the same thing close to the same spot, it has now happened three times now and I believe it has something to do with the crank sensor. I check the crank after pulling the tranny and there is some play back and forth although it is very minimal, maybe a 32nd of an inch.

Symptoms:
1. The engine does not do this when hot, tighter tolerances with the increased heat.
2. Vibration in the engine is not present when clutch is in; it runs smooth through RPM's.
3. Vibration present from idle to upper rpm's when the clutch is out and under acceleration, almost feels like a cylinder missing?
4.When acting up the engine dies with the clutch out.
Any help would be greatly appreciated!
