im about to buy a Clifford MATRIX RS2.1 Security/Remote Start System but the place probably wont do the remote start cause my car has manual transmission. My question is can i install the remote start later in the future
Yes, it would be wired exactly the same as in an automatic, except you will also have to connect the blue "status output" wire, [7 pin remote start harness] to the output of the "Clutch Interlock Switch" in your car, probably a blue/black wire.

yes U can, but it is not the greatest idea
plus when you remote start it and it is in gear it will leap forward and die, when it will try to restart at last 3 more times (DEI alarms)

Please don't remote start your car if it has a manual transmission. It is dangerous and if it remote starts when it is in gear then you will do some damage.
