Putting an OBD2a motor into an OBD2B car?

Some local buddies put my old D16Y8 swap (out of my 97 civic EX) into their 2000 Civic LX. Obviously there's some OBD2a-b differences, as well as VTEC and non-VTEC (knock sensor, ECU, etc).
They put the motor in, and it's been converted to OBD1 with a P28 but it's running like ***. They did no wiring harness modifications whatsoever, just dropped my motor in their car (straight Y8 into a Y7-equipped car).
What else needs to be done to get it running properly? Don't flame me, I did an OBD2a GSR swap into my OBD2a coupe, so I've got no real issues with my motor.
