Default Transmission Shifting Problem

I just installed the JDM ITR 4.78 final drive into my YS1 tranny (short geared jdm one), with a Quaife LSD. Everything went in fine and got it all back together in the car. Hooked up the shift linkage and it felt real strange, like everything was shifted over.

First gear feels like it is where third should be, then third felt moved over to where fifth normally is, and then fifith is way over to the right almost too far for the center console.

I tried swapping the shift linkage with different one thinking it was bent but still feels the same. Any ideas, could it have somthing to do with ITR countershaft and first gear that I had to put it?

final drive and 1st gear have nothing to do with that, does the car go into all gears correctly?

Actually I figured it out tonight. I was afraid to pull too hard on it because I didnt want to bend anything. Pulled it over to where second normally is, pulled with some force and it slid in. Now I have first and second in their normal spots. I think before I only had 3-5 but my shift linkage is so sloppy I thought I had the rest. Everything is fine now thanks anyway.
