Default difference in ecus??

About a year and a half ago i completed the auto to manual swap on my 2000 civic. Since then i have had to get smogged and of course i couldnt because the check engine light was on (rewired the auto ecu to work) ... BUT ..yesterday i bought a manual p2p ecu and tried installing it to get rid of the check engine light but the last jumper harness did not fit into the last slot of the manual ecu. So im wondering if I just bought a bad ecu or if they are all that way? Basically im asking if the auto and manual ecus should be different?? thanks in advance guys!!

You probably bought a OBD2a ECU while you needed a OBD2b

the one i bought is a 37820 p2p - a12 ... hmmm .. it seems like its the right one ... would it have anything to do with the fact that my engine harness is still a auto harness? .. thanks a lot man
