I know I can swap out my tail lights in my 97 dx coupe for the 99-00 si ones, but will the headlights from a 99-00 ex/si fit correctly in my car?

All '99-00 coupe taillights are the same, regardless of trim level. The Si is not unique; the DX, HX, and EX came with the same tails.

Not unless you also swap the '99-00 hood, fenders, bumper, and grille.

And for reference, all '99-00 headlights, hoods, fenders, and bumpers are the same regardless of body style and trim level. Grilles are different for sedan, coupe, and Si.
