When the clutch is in the noise goes away. I believe the transmission is making noise, even at idle. Higher speeds sounds like the noise is also increasing in repetition. Thanks for any help.

it could be that, but i have the same prob and it is the main input shaft bearing. its hardly ever the throwout bearing with these 16 yr old trannys.

The throwout bearing was recently replaced. Is it difficult to replace the main input shaft bearing? O also how long can I drive on it? Thanks

This will fix your problem. Its not that hard to do but I recommend having a Honda service manual handy in case something gets misplaced. A very common problem with alot of Honda manual trans.

change the bearings on the differential while you're at it. all 3 bearings were bad. i drove on mine still it started making a terrible noise
if you look at the FAQ you'll see a link on how to change the mainshaft bearing.

My car has been making similar noises. It goes away at idle when I push the clutch in, sounds kind of like the engine is "hoarse" 50% of the time running through 1st and 2nd gear (though never 3-5).
With temperatures falling fast outside, how long would anyone guess I can let this one go? I'm delivery driving right now, lots of abuse on the car.

Sounds like Input Shaft bearings. How long it will last...who knows...A day..possibly a year or two. I would change it asap. You will need to disassemble the transmission to get to it. As suggested in another post, I would also change the differential bearings as well. Good Luck
