Default Automatic harness into manual integra

After picking up a junked 97 Integra Ls from a family member, i found out that the old wiring harness had been cut an spiced at several places. Some of the connectors and sensors were also missing. Today i went to a local junkyard and found a 96 acura integra ls still intact with the original motor and harness. However it was an automatic instead of a manual. I have been told that i could use the automatic harness but will have to bypass some plugs. If i pull the harness from the other integra, i was wondering what problems i would run into. Thanks ahead for the input, i need answers fast because the car has to be running in a couple of days so i could use it to go back to california.

Does anyone know how much it usually costs to make a automatic into a manual transmission for a 93 integra.
