Issues with Transmission/clutch, help is encouraged....

i have just started having issues with my transmission and clutch. the trans is a gsr, rebuilt about a year or so ago (3rd & 4th redone) OBX differential reassembled and installed by myself with a competition clutch twin disc. i just elapsed the 500 mile mark on the break in for it (the clutch) and am experiencing some weird things:
- first issues: the original enagement was at the very top of the pedal travel, but for some reason it will every now and again engage at the lowest point (at the floor). i checked the fluid and it was almost gone (filled and re-bled the system) the problem was fixed but only for a few miles. i am able to gon through the gears but then after cruising for awhile it will not want to go into gear (but you can still hear the discs floating....)
- second: the trans was low on gear fluid so i topped it off (needed about 3/4 of a quart) this might have attributed to the car not going into gear...but after topping it off it worked fine until again, after cruising for a bit and slowing the car would not go into gear yet again (but you could hear the discs floating and the pedal felt like the actual engagement was at the high point of pedal travel). i am very much confused on this. if there is any insight as to the problem or solving said issues it would be nice to hear them. also, the master and slave cylinders have been replaced (about 8 months old) and the clutch fork seems to be traveling correctly. thanks guys
