You're not gonna have alot of people run stuff of off the stock bose system, it's not wired for it to be upgradable. But as far as an upgrade, all of the wires are run to the amp under the driver seat, kinda like a cantral hub. If you do upgrade the speakers make shure the amp and wires can handle the additional load or some bad things will follow. And if you do upgrade the sub you will def have to replace the deck. Oh the cone in the stock sub is only about 4 inches big too.
If there are any other questions I know a Tech I went to highschool with at an Acura dealership, and I also know a guy who has already tricked the hell out of his RSX S so I'm pretty sure I could find out.

yeah u can put thing called a line converter, or pack adapter onto any existing speakerline, and it makes it so u can put RCA's into it and run it to an aftermarket amp...however...the bose amp is not that great, and you would be better off getting a *Metra RSX amp-integration harness* and get a cd player with 3 pre-outs, Front, Rear, and SW Out...then run RCA's from there...i dunno theres lots of options, and most of them depend on how much money u are willing to dump into it
