Default Problems with intermediate shaft

I have a 99 Gsr Engine with a 96 Gsr transmission for what it matters. I have come across a problem I have never had in the many, many motor swaps I have done. I went to put my intermediate shaft in the other day and it went in the transmission fine, so then I tried to bolt it up and it appeared to be in a bind and the bolt hole were hard to line up. Well I finally got it lined up, bolted it down and checked to make sure it would spin freely. I notice it would only spin about 3/4 of the way freely and then bind up, even in neutral. Then I checked where it goes into the transmission and the metal seal on the intermediate shaft was not flush on about 1/4 of the area where it enters the transmission. Oil was leaking from this seal. Now I know the metal seal is only the cover and there is a rubber seal in the tranny, I am just stumped on this problem. Most intermediate shafts go right in and bolt up with no effort. Could I have a bent intermediate shaft? Or maybe the shaft didn't go into the tranny completely? I am lost. Any help would be appreciated. Thanks in advance.

Take it out and stick your finger in the transmission and see if anythings blocking it. Start from there.

You wouldn't have any idea of what may be blocking it would you? I mean it goes in, but when you go to rotate the end where it bolts up its like it doesn't want to sit fluch on the back of the block.

I'm running into this exact problem on my B16A2 swap. Did you ever figure this out?

Okay, I brought my intermediate shaft back to the shop I got it from and swapped it for another one. Apparantly, there are two different types of intermediate shafts. I'm guessing the one I had is for auto trannies since the flange face that mounts to the block is located slightly off.
