Default pt3 ecu in a 1993 honda civic ex?

Ok I've been out of the honda world for a little bit, about a year, and I recently bought a 1993 honda civic ex for a daily driver, my quection is i looked at the ecu and its a pt3 which is for an accord, the car runs a little rough, but still goes, Should i switch to a p28? Any pros or cons? my other quection is I dont have a grey plug to jump for my check engine light, instead i have a blue one, but when I jump it it doestn flash the check engine light?, is this becaue of the different ecu?

I have read and followed this a best as posable, But now that I have installed the waterpump, both new belts I started the car and it is running rough and the only way to keep it running is to rase the rpm's it seem like its out of time or could I have something 180 Deg out, Should I remove and reset
