Default starting issue

hey all. i have a 97 civic hx 5 speed with about 112,000 on it, and recently got a 95 ex tranny put into it. stock ignition and wires

now i doubt this is the cause, but the problem has occured since before the tranny was swapped, but after the swap, it happens every time.

now u know that noise that happens when u overcrank a car after it starts? its hard to explain, im sure some of u know what i mean. but when i start my car normally (i know how to start a freakin car) the noise occurs ALL the time.

could this be an issue with the tranny or i need new spark plugs and wires? the noise is retarded and pisses me off. what the hell could it be??
