I'm assuming you have the STD version. If you want to keep the stock bock, you can keep the stock transmission. And no, the ecu isn't "setup" for a 5 speed. The ecu doesn't care about how many speeds it has, but it does care about whether its and auto ecu and auto tranny, but if you get a manual transmission P28 you should be fine.

You might think about ditching that four speed. I once ran my brothers four speed on my ZC, that thing was gutless, i went through the traps in second gear!

I have a 91 civic 4 speed transmission. I also have a 91 w/5 speed, both manual transmission. I have two questions:

1). Can I just replace the 4 speed with my 5 speed tranny? Both are same engines, 1.5

2). Will the half shafts from my 5 speed fit in the 4 speed tranny?

You can use the 5spd tranny with the stock 4spd axles and hubs if you want ,,but since you have all the parts you should swap in the DX axles and hubs..I would if I had a whole parts car..
