if the motor idles fine and free-revs ok then i would have to agree that it sounds clutch related. i assume there are no CELs and no leaks anywhere. sorry though i have never had a bad throwout bearing, so i can't say if thats the eproblem.
Yeah no CELs, no leaks (well small coolant leak but I can pinpoint that as a seperate issue).
It won't free rev without vibrating.
I may have narrowed it down to a improperly torqued flywheel or pressure plate.
I will pull the transmission this week and let everyone know wat's up.

CAn you put it in gear while the car is running? If so then there is nothing wrong with the clutch and you would be wasting your time. If you can't then you have a hydralic problem or physical clutch problem. Now if you can and your getting a vibration could it just be from the motor mounts? No VTEC do you have enough oil? Did you leave anything not hooked up right? Wires you decided not to hook up? Also remember if you don't allow the car to warm up then it will not hit VTEC......just a bunch of crap I'm throwing out there eat it if you like! I've got more!

yea man its ur clutch. my car did that to me oen time and it sucked because i had to drive it all th way home (like 20 miles) in 2nd / 3rd gear.. so i could nt stop or anyting.. lol. anyways good luck on it though
oh i just got a new clutch put in the other day. its an xtd stage 3 clutch off ebay.. got it for 120 shipped. its great.. grabs really hard. we'll see how it does when i put the turbo on

what happens if you put the car in gear and then start it? does it lurch ahead or just sit there? make sure you try it on a level surface with your foot off the brake. if it lurches ahead then its obviously your cluth not disengaging. a bad throwout bearing will not cause a vibration of any sort. you shouldnt have to pull the engine to drop the tranny. i've never removed a tranny from a prelude like yours but ive taken out hundreds of transaxles and none of them required engine removal.
took off the tranny today.
Everything looks fine, the pressure plate was a bit loose.
Could that prevent the car from going into gear while it is started?
