I think he means he can't separate the bellhousing from the motor. There are 8 bolts total, one being the upper mounting bolt for the starter. That should be the one that he can't find. Then pull out the release fork, the tranny should slide right off with clutch in plain view.

A little helpful advice:
Make sure all the bolts are off the tranny, especially the top of the housing where you can't see.
If you are sure they are all out and its still not budging you can try to pry it a little with a large flat head screwdriver.
If that doesn't work it may mean that the clutch is somehow stuck on the flywheel, this would mean you may have to undo the clutch pressure plate screws from the opening at the bottom of the tranny. It's a tight fit but manageable, if you are able to unscrew all the screws from the pressure plate than it should break it loose.

Inside the tranny? Hmmm I don't think so. Maybe he forgot to pull the release fork or something. I'm pretty sure its that bolt thats hidden by the starter.
Did he pull your motor and tranny as one piece? If so, when he puts it back in, check for damage to the VTEC solenoid and the IACV. If there are dents or scratches, make him replace it.
I think I understand what is going on. The clutch box is a box inside the transmission that powers a robot called the Prop Shaft Cowboy. The Prop Shaft Cowboy's job is to make sure no one removes the clutch. So before removing the clutch you need to open the clutch box and turn off the PSC.
