Another car bogging out thread.

I've been troubleshooting my car for about a week now and can't seem to figure this out. I recently swapped a b16b into a 99 civic cx. For the first two days the car ran fine with no boggin, and no problems whatsoever.
Now, the car starts and idles fine, but when driven at about 3k RPM or higher the car bogs. If I keep driving it at 3K+ rpm the car will die. The car usually starts right back up, recently it didn't and didn't start til about two days later.
Well, when it wasn't working for about two days I took the distributor cap off and the screw that holds the rotor fell out. It had loosened and come off, so I put it back on and eventually got the car running again but it drives the same.
So here's what I do know. It's not the spark plug wires because I tried some known good ones. The battery gets a constant 14.5ish volts while the car is running, and 12.5ish when it's off. I tested the timing and the white line on the crank pulley lined up perfectly at 15 degrees.
One of my doubts is this, when I bought parts to repair the distributor which was broken when I got the swap, I bought an ignition coil and rotor for a 99-00 Si, and a cap for a 01 ITR. Should I have gotten replacement parts for the inside of the distributor for an ITR? What else could cause this?
