Yes with cyl1 at TDC the UP marks should be UP (12 o clock)
Yes this is why the car wont start.
It probably didn't come straight from Japan. It has probably been sitting in a warehouse somewhere in North America for a while now even though it is a JDM engine. Basically to answer your last question, **** happens. Could have been a loose belt that slipped when you first tried firing it. Could have slipped while the car it was origionally in was running, who knows? Only God I guess.

You may have problems though since Honda engines are interference engines (the valves and pistons share the same space in the cylinder just not at the same time.). Quit trying to start the car, properly setup your timing, do a valve clearance inspection/adjustment, compression and leak down test to see if you have any bent valves.

Good luck on this one.

here you go:

But yeah, if your block is at TDC, then your timing is way off. You need to have the little hash marks lined up properly, and they arent'

I would do something with that upper timing cover too. Don't want any openings for rocks or other debris to get in there.. On the crankshaft gear there will be marks that align to indicate TDC of the No1 cyl. or you could remove the spark plug and insert a screwdriver in there and when it stops moving up your at TDC, though I consider this method primative.

When you get the crank pulley off line up the marks and you'll be good.

Yeah, but if a rock or bolt gets dropped down into the lower cover there is no way to get it out unless you feel like taking the crank pully off, which is a HUGE pain in the ***.

If a rock or bolt falls down there it has no where to go so it bounces around and chews up your timing belt.

I'd rather not mess up my engine because I didn't feel like putting a timing cover on. To each his own though.
