$1000 for upgrades...
what is he going to use the car for?
hpde?
autox?
dd?
drag?
how long has he had the car?
I would say that if he just got the car, keep the grand and do some hpde, or auto x and really learn how to drive the car. So, he does not put it in a ditch.....

Suspension...period.
You can pretty much take the VTEC controller off the list...huge waste on this car.
Intake and exhaust are the same with any other honda, they'll make it sound fast, but yield pretty mediocre gains.
Suspension though will really do good for the car in the performance department.
I'd also say...like others will, that perhaps investing that money into a driving school would be good as well, since the S2000 is a fantastic performer as it is.

Track days... if he really wants to buy something for the car get gears. I would suggest brake pads& fluid, and tires though just as suggested before though.
I wouldn't touch the suspension, its already good in stock form. Any nice coilovers that are actually better than the stock set up will cost you more than $1000.
And considering he has an 01' a vafc would actually help a little, but it would be cheaper to just buy a 02-03 ecu.

thanks for the replies guys...all things considered, he came from a 500rwhp mustang, so he can hold his own on the driving, just has to save up for an eventual supercharger or turbo...he's just going a little nuts b/c he's lost all that low end torque
im sure you say "why did he change", well he just wanted something different and one came along he couldnt pass up, so he jumped on it...

Does a 500hp Mustang give you the same driving skillz a Corvette gives all its owners? I better get one...
It's going to take your friend a while to adjust to the torqueless nature. Its a bit different trying to correct understeer midcorner with 150lb of tq.

Im not saying why'd he change i dont think anyone here would say that. Mustangs go straight, S2k's turn. Tell him to save about $500 more and he can get some good coilovers for that baby. Good luck
