Default integra d16a1 -> civic d series tranny wont work? why?

hey Ive read that the old integra d motor wont bolt up to the d tranny in a civic. why is this. I know the motor sucks, but its better than a straight up replacement. DOHC is cool. Has anyone done this swap?

Second, it won't bolt up to 88+ civic/crx trannys because the bell housing bolt pattern is different. The engine mounts are also different.
