Mugen ECU and working ac..

I haven't tried it in the present car, but something like that worked in my last 97 ITR with A/C and a Mugen ECU.
Essentially you just need to short the ECU control of the A/C system using the appropriate wires in the harness, obviating the ECU aspect. I'll be doing this in a few weeks when I replace the A/C belt and idler pulley, along with the PS belt.
I haven't tried it in the present car, but something like that worked in my last 97 ITR with A/C and a Mugen ECU.

I was told that this will take out the WOT ac clutch cut out?

That does seem to be a likely result of bypassing the ECU.
I'm running the Mugen ECU in my 97 ITR at the moment, but since I had a failure in the bolt holding the tensioner pulley bracket (i.e., no AC for me at present), I haven't clipped and re-wired the harness in this car yet.
I've also had a harness adapter with a VAFC in the car at times, and may modify that instead of the car's wires. But that will have to wait ... for now.
Oh, one last thing.
With the Mugen ECU and A/C, sometimes it doesn't idle very well, or simply stalls when coming to a stop with the A/C on.

Why would you want to run AC and the mugen ECU at the same time? I run my stock ECU when I want AC and Mugen the rest of the time. Gas milage is probably horrible with the combination of the Mugen ECU and AC. I know I get about 8 miles a gallon less when I run my Mugen ECU
