Default Input shaft bearing.. how to tell if it's bad ?

I have developed a whine in the tranny and also a loud rattling noise while driving.

I have an Exedy organic clutch, stock flywheel with about 40k on them since the clutch install and I have recently replaced the throwout and pilot bearings and it still does it. I also noticed when under the car the other day that around the drivers side axle where it goes into the housing is wet. I have read that an ISB can cause this also so before replacing axle seals I want to make sure I know what's going on and what to look for if anyone can provide some input.

ISB will not affect your axle seals

Only way I know how to find out, without just noise, is to have the tranny out the car and check how much movement you have in your input shaft

If your just sitting still and idling - it whines (with the clutch out)? If yes, does it whine when you push in the clutch? If the whine goes away when you push in the clutch, then yeah, most likely your ISB is heading south.
