When you took apart the tranny from the motor, did you inspect your clutch? Sounds like the clutch isn't disengaging. Clutch pedal still have pressure as well?

Well I've heard before of people who have problems getting the car into gear when the engine is on, but when it's off it works ok. Very similar to this fella's situation.

Hey. I can 99.99% guaruntee that it is ur clutch OR/AND Flywheel I did a swap in my car and same thing happend, when it was shut off would go into all gears but with engine running nOTTIN, i could rabbit start ( start in 1st gear and take off, but no shifting,) with car jacked up would go into gear with car running, bc when ur tires are off the ground the tires will even slightly move with car in nutural there is no weight on them check ur clutch, T-O bearing etc.. Small things will make BIG problems, also check ur Flywheel once we got the new clutch in it still did same thing ended up being the flywheel was warped a VERY lil bit but would not allow the clutch to engage...

Your shift linkage? I'm not seeing how that would cause this problem.

it cant be a clutch problem. a clutch problem would let you get in to all gears easier and sometimes you dont need to press the clutch pedal to get in gear if the clutch is completely gone.

Not if the clutch wont disengage. If it wont disengage then there is no way it will slide itno the gears easier. There is more than one type of clutch problem.

Why would you think your linkage is binding up when your car is on the ground? The geometry of the linkage would not change when the car is on the ground or in the air.
