Default Shift Problem: 93 civic w/ swap.

I have a 93' civic ex coupe with the B16 SiR II swap obd 1. I used the shift linkage from a 95' gsr, and throttle cable from 99 civic si. I did the swap 4 months ago and had no problems. Recently i've been having shifting problems going into 3rd and sometimes but rarely 4th. if i mess with the shift linkage, then it will be fine for a little and other times it will grind into 3rd or just bind up. its getting very irritating and i dont know what to do. the bracket for the shift-linkage where the linkage meets the shifter is huge...so i bent it in a bit just to make everything nice and snug. Recently i bent it back into place and put a new gsr bolt in there and filled the space with washers between the shifter and the linkage. The shifter is from the civic. Would the shift-linkage be the problem...which it could be? i dont think i messed up any synchros....at least i dont think so. should i use a different short shifter like an integra one for the linkage or stay civic. and what can i do to help these throws so they are accurate??? i dont want it to bind up or grind. i have the energy suspension bushings but nothing for the area of the shifter where it meets the linkage...just washers. Please give me some feedback and let me know what to do...damn i said a lot.
