ANYONE ever had a chipped/flashed ecu stop working properly for no apparent reason???

I'm asking, because I recently did a rebuild on my GSR (B17A), and my number 2 and 3 cylinders constantly keep fouling out the plugs. The ENTIRE ignition has been replaced, two different sets of injectors tried, timing checked 'countless' times (mechanical and ignition), and still the same two cylinders keep fouling the plugs almost instantly. I've gone through several sets of brand new ones...The wiring for the injectors has also been checked and reads the proper resistance............SO....To the hypothesis, the ecu was chipped during the original build (this build is almost identical) by the company that made my valvetrain (they have a number between 1 and 3 in their name), and the car ran fine. But a shattered oil pump gear forced me to rebuild the bottom end, which led to alot of downtime where the car just sat, and now the damn thing won't run right. EVERYTHING other than the ecu has checked out, which leads to the question, has anyone had a ecu program 'crap' out on them after they've seen it work properly???

take off jumper (J1) which puts it back to factory and try again with clean plugs. if your car is 90-91 it has a resistor box, may wanna check if the pack is burnt out, i.e. check resistance for each inj plug.
if the eprom worked fine all this time, sometimes a weak solder on the eprom socket can come loose from vibration, plug in another ecu if you have one or jsut take J1 off which puts it back to stock and reads stock ROM tables not external rom.

The car is a 92' so the injectors are saturated (no resistor)....I've checked the resistence on the plugs and wires, and they are all within spec and consistent with each other......I don't know what you mean by the jumper (J1).....Can you further explain????Thanks for the help..........
