Default tranny help; those who've built their own

i've got an irritating problem.
i've replaced everything in the tranny that needed replacing, and now i'm trying to put it back together.
now, i bolted the clutch housing to the tranny housing and tried shifting, but noticed maybe half the gears wont go in, and the input shaft wont turn- even in neutral.
everything worked perfect before i put the tranny housing on, so i took it apart and found the 5th gear synchro on the mainshaft was seized- and it was a bitch to seperate, too. so something must be crushing it on, and i can only think that my mainshaft thrust shim is way too thick.
could i be right? i measured the thrust shim correctly. i am stumped. . ..
