Default matching ecu, trans, and motor

i have a 98 ls and i want to put a manual trans in since my auto is starting to slip. i want to put a gsr trans in since its stronger so i will then have to get a manual ecu. im not sure if i have to get a ls ecu or if i get a gsr ecu. the next question i have is if later on i want to drop a gsr motor in will i have to modify the ecu since the motor will now have vtec. im not to sure how this goes cause if i put the gsr trans in with the ls motor and gsr ecu im not sure if this combo will work cause the gsr has different compression etc. i would like it to work with the ls motor, gsr trans and gsr ecu so when i drop in the gsr motor later on i wont have to buy a new ecu.
