Spoon is in Tokyo, in Ogikubo. Go to the Spoon website and print the directions and take them with you. If you get lost, the people are real nice and can point you in the right direction.

http://hybrid.honda-perf.org/news/jdmtourism.html is okay start.
I would also say try to get to Tokyo Bayside and check out the Toyota showroom. There is a bunch of other stuff out there as well. The Honda showroom in Aoyama is okay as well. You can actually just take the subway. The station is right there. Get to Akihabara for sure.
If you are staying in a Hotel, pick one that is close to stations with access multiple lines, like Akasaka, Shibuya, etc. Hotel prices in Toyko nowdays are not bad. Esp since the Yen is falling against the Dollar.
Man .. too much stuff to see. Have fun!

I vote for Shibuya/Shinjuku sister cities for walking and some shopping. Check out the toy stores for scaled car models if you're into that kinda thing. Also, bookstores are nice.
Nissan showroom in the Ginza district is cool too. They got little toy Sylvia's and Skyline's in a little display case.
Now is a good time to go b/c the exchange rate is now 129 en : 1 USD...the lowest it's been for a while now.

Dave,
Do you have any idea WHERE in Tokyo you will be staying?
Also, do you plan to use the subway or just taxis ($$$)?
For Super Autobacs, the big one is here:

Kengs: Those of us going are meeting this weekend to decide that. Def using subway/trains, not taxis (from what I've heard, they are hella expensive). We were looking at hotels close to the Yamanote Line and semi-close to Narita airport. Maybe Chuo Ku.
Dave B: That'd be cool
We're looking at March 7th to the 14th.. well I guess 8th to the 13th and the 7th and 14th for flying..

Much easier than trying to figure out the fares
Yamanote Line is gonna put you about 1 hour from Narita (by Narita Express). Basically, you are looking at Ikebukuro, Shinjuku, Shibuya on the western side...
If your return flight to the US is in the morning, you should consider moving to a hotel near Narita Airport for the previous evening; otherwise, you'll have to leave @ 4:30 in the morning
Tobu-Narita (Holiday Inn) is a nice hotel; FREE SHUTTLE TO THE AIRPORT.You can book online for less than $90 a night most of the time

I'll be traveling to the MotherLand in 20 days. I plan on coming back to the US with my ITR craving for Toda and Spoon. My luggages with be packed with JDM everything(as long as it fit in my suitcases).

The bus is cool if you have a bunch of stuff .. but Tokyo trafic is bad, so it will take a while. Good thing about the bus is it will take you to most major hotels in Tokyo. No need to lug your stuff around on the packed subway.
Fastest train is the Narita Express (approx. 1 HOUR from the airport to Tokyo station); cost is around JY2900 one-way. If you have luggage, you can opt for the Green Car which is about JY4500 (I think).
Still, if you don't know your way around, best bet are the Airport Limousine (buses).

Is anything special going on in Japan in January such as the Tokyo Auto Salon or Hot Import Nites? Just Curious.
TAS is Jan 11~13.. HIN is US crap! I don't want to see a bunch of wannabe lowriders, rustangs and camaros.
Here are some hotel suggestions:
Shinjuku Prince (use Travelocity.com); NICE hotel, right on the subway line, under $100 a night too.
Makuhari (about halfway between Tokyo and Narita airport):

I'll be there for strictly business but I think I'm guaranteed pleasure(looking at the HOT SHIET ex, Skylines, Silvias, CTR, RSX-r, etc)
