Spraying technique question

You kind of answered your own question. You want to put 2-3 medium coats of color on to assure your side skirts have full coverage. By not spraying it on wet is how you will avoid running the base coat. You can apply the clear coat a bit heavier, and I would do 2 coats of that.
As for sanding the skirts you can get away with 320 grit and skip the 400 wet if you want, or just do the 400 wet. Then apply 2-3 coats of primer (2 is usually enough). When painting the skirts, I would just put them on a horse or a bumper stand and spray them horizontally.
