Default Paint help!

I own a 91 EF and i have sanded it all the way down on the exterior. i have sprayed it with some flat black primer. in a few spots you can see where the marks are in the metal are from the sander. also there are a few spots around the back windows where you can really see the un-smoothness of the metal. its not smooth like it was. it looks like it needs to be rounded and smoothed out. what would be the best way to take care and make these spots look like they were never there?

also, when i do my swap im going to want to paint the engine bay. whats the best way about doing that?
