Well if the alternator has been bench tested and is working then the problem is most likely in the wiring of your charge harness.

Did you make your own charge harness?

Do you have your Alternator and Starter power wires ran to the fuse box properly?

As far as I know the wiring to fuse box is factory. The only wires that were messed with were going to the ecu.

Got it figured out, the starter harness wasn't fully snapped into the charge harness.
