tranny swap, question about shift boot

tranny swap, question about shift boot. **not a cosmetic question!**
My hybrid swap (EG w/B16A2) includes a switch from automatic to manual transmission, which means, no shift boot.
does anybody know whether I can just get the shift boot and screw it in underneath the console (like my EF) or is the center console in the automatic car an entirely different piece from the manual?
