Don't expect much gains from intake/exhaust/header/throttle bolt ons.

Best thing would be to save for a supercharger/turbo. But if you wanted some basic bolt ons, I would go with the AEM first...and then a high flow exhaust.

Japanese parts i.e. Mugen, Spoon, Amuse, J's Racing are the best, but pricey.

If you want a couple more hp and don't want to spend a lot, you can go with AEM CAI, DC headers. Don't expect a whole lot of a gain though, S2000 is tweaked out from the factory. Most exhaust aren't worth the $, get a Spoon if you get one. Mugen if you want dual. You can get a VAFC, but you'll have to spend some dyno time for tuning.

First things first, get the S2000. Payments & insurance costs enough.
