Hondata S300/ Code CYP (9)

Hondata S300/ Code CYP (9)
(ok... hopefully I'll get more love in this sub-forum...)
Setup:
99 Honda Prelude (Built/Turbo)
Engine Management: Hondata S300 (P28 w/ adapter harness)
Ignition: Stock
Distributor: OBD1 adapted (Cylinder Position Sensor/ TDC/ Cam Angle all in distributor.)
Problem:
The code "CYP" or Code 9, which is the cylinder position sensor is coming up in the hondata. Car surges inconsistently (no rhythm) and will not idle properly. We have triple checked and are quite confident that there are no vaccum leaks. The wideband AFR is all over the place no matter what position the throttle is at. We have a very competent tuner on hand, and he has done everthing he can in the hondata to try and get it to run smooth enough to start tuning. For the first 5 seconds that the car is on, it's fine and smooth, after that is when it gets all squirrley. We have checked the wire back from the distributor to the ECU and it is sending proper signal. I'm thinking the Code and the surging/idling problem may or may not be related. Any Ideas on where else I should look to hunt this problem down?

Also to add to your post McLude:
When intially starting his car, it will idle ok for a few seconds then starts inconsistantly hunting. Then it dies (shut off) after a few more seconds of this. Don't know if this will help others with diagnosing, but thought it would be worth it to say.

yep
or also try the proper distributor and proper crank sensor wiring as well
on the preludes (OBDII) there is actually 2 counting sensors at the crank pulley, they have a certain amount of teeth on that cog(i cant remember how many) but it counts at a different rate then the unit in the OBDI distributor.
i just had to make an OBDI motor into an OBDII motor for a 98 prelude last month, no matter what i came up with, i could not logically mkae the OBDI dizzy work properly on the car.
