Default changing parts and tuning

I understand changing exhaust housings or turbos or intercoolers can affect af, but does timing ever needed to be changed onces its been properly tuned?

Both should be monitored/changed if they need it. With a smaller turbo you will be spooling up at lower RPMs. So you will be at higher boost levels at RPMs that you other turbo never hit. So they should atleast be monitored. I wouldn't just go tuning your a/f and assume the timing is where it needs to be. On the top end it should be about the same, but during spool is where I would have a look at be most concerned with knock.

Going to a bigger housing you'll be fine, but a smaller housing will lower the knock limit and possibly cause detonation if it was tuned on the edge to begin with.
