How exactly do they tuned the s100? Since its in the ecu, do they run a cord to it or what???

The s100 is tuned by taking it out by the dealer, and having the dealer tune off of their fully tunable s200 system. After the s200 does all the tuning, the s100 system is returned in its place and the ecu case is placed back on.
