Does the headunit control the bass of the sub? Or when i turn the bass down so i can hear the music louder without distortion it cuts the bass level of the sub thanks.

If your deck has a sub out, then no, the bass adjustment would not affect the sub.

If the deck has a dedicated sub out, then it should also have a sub level adjustment.

If the deck only has front/rear RCA's, then the bass adjustment would affect interior speakers and the sub.

Wait how does this work, it says i have a rear left output and a rear right output for subs, do the sub wires go to the subs or the amp?
