Default Setting and measuring time alignment properly on head unit?

I have a Pioneer Premier DEH-P980BT that has time alignment correction. I was wondering what is the correct way to measure and/or set the time alignment for it; I've looked through the manual and it doesn't really explain it well. I did the auto-EQ/time alignment but it seemed the measurments were way off, and the auto-EQ sounded bad/muffled. Right now I have it set to about 26"/FL and 48"/FR. I have no rearstage (or substage at the moment), only frontstage to maintain imaging. Do I basically just measure to the headrest from the speakers? Thanks in advance.
