It shouldn't affect other speakers (damage it or make them sound bad). Did you try fading all the way to the front (before the rears fried) to see how it sounds without the rears?

the front speakers sounded weak, no i did disconnect the 6x9's from the amp. They were running from an MTX thunder 6304, the front speakers cant be blown because i just bought them and they handle 90wrms, they are infinity ref 6000cs components, the amp is not really putting out that much power to them, plus i found that the connections were wrong when I took the HU out. the RCA cables were installed incorrectly, the font rca were hooked to the rear on the amp and the rear was hoocked to the front on the amp. I guess I am going to take it in to another audio shop bc I am afraid that the one i took it to get it installed is going to f it up even more. Even if it costs me a bit more money. The only reason i took it to where i did was becase I had always seen expensive cars getting their sound systems there, but then again I should know better than to judge a book by its cover. Now I think I'm going to get a pair of 2way Infinity Ref 6902I 6x9 for the rear, they are about $75.

The fact that the RCAs were wired "incorrectly" will have no effect on sound unless x-over points were set wrong, you need to disconnect the 6x9s to make sure they are not shorting out the amp, causing poor sound out of the front speakers, although the RCA mixup will not cause a problem, speakers that are not installed or wired properly will have a huge effect on sound , you need to check and see if the front speakers are installed properly.
