Fine tooth blade or router.

A jig saw will more then likely chip the plexi regardless of how fine the blade is.

Not true if you have the right blade...
If you use a jigsaw be sure to find the right speed, too fast will cause it to melt and to slow will cause it to vibrate and possibly break.
How thick is the plexi you want to cut?

I would recommend scissors or pruning shears.

just to make sure, the plexiglass will be ok to mount a jl 500/1 amp and it wont be too hot or anything like that

rememeber that it's only plastic and will defrom from heat like any other non abs plastic. I used 1/4 inch plexi in my turtle tank and it gets about 85deg in there and slowly bends then 1/4 inch. be sure to have plenty of air between the amp and plexi to keep it cool.

if you scour it on both sides with a utility knife (a good one). It should just break at the lines.

You may need to scour with some pressure, or do it a few times. Depedning on the thicnkness.
