Default auto to manual swap problem help

ok so i did an auto to manual swap and when i stall my car alarm goes off and my car just restarts. as in my clock and deck is reseted. so is there a diff in wiring in auto to manual? do i have to rewire it again? also i had a clarion 300watt amp and i was caring a table in my trunk and it slamed into my amp and this is when all my electrical problem started. like after that happened i turned on my headlights HIDs and then my car just shut off. also when i turn on my high beams my car just fluctuate. like my gaguge dims and my idle just gets low. also turning off my car and activating my alarm the alarm noise is low and sounds like the battery is dying, i bought a brand new battery also. and i replaced my alternator like 3 years ago. so can someone help me with this problem, it all started with my amp getthing slamed.

doing an auto->5spd swap has nothing to do with your acc power wiring. the only wires that needed to be rewired is on the clutch pedal, (2) transmission wires and the gear shifter.

I would disconnect the amps power lead at the batt., then check all the main power and ground connections in the engine bay, batt. pos.(+) and neg.(-) batt. to chassis ground and chassis to motor ground, batt. pos.(+) to fuse box and main fuse(s) connections. 94

ok well i havent been using my system like i take off the face and what not also i switch back to my OEM bullbs and then it happened again. when i turn on my high beams it fluctuate again....could it be the battery unless the duralst battery sucks or something?

ok problem solve jsut rewired all my sound system and it was 2 wires touching and some of the wires didnt even work. also my friend checked it out and he said they used home enternainment wires.
